So I have a tank with a couple of drilled holes and I would like to seal these holes up. What do you guys suggest would be the easiest method for sealing these holes. Should I just place a small piece of glass over each hole and cover that with silicone, or is there a better way?

No, do it the other way around. Run a ring of silicone around the hole and then place a small square of glass over the hole using the silicone as a glue to hold the glass plug over the hole. I would put the plug on the inside of the tank so that you can't snag or catch the glass plug from the outside.
